I would look into the use of a gel cell battery, the type commonly used in home alarms. Smaller and cheaper with excellent quality and serviceability, you may find just what you are looking for without sacrificing amperage. If the rods aren't factory 47X rods, I would suspect that the aftermarket rod has a larger big end support area and is the root of your problem.

In my opinion, the motor wouldn't care less about a 15 gr difference between front and rear piston and crank assemblies. Be sure to source the correct ohm resistance factor for your replacement caps. You need caps for CDI which use 0.5ohm resistance, not the far more common inductive ignition types with 2.2 to 3ohm resistance levels. Perhaps heads with replaceable domes? That would be a boon for these motors. The stroke change should benefit from an optimized pipe design. Tough to get it right within the stock bodywork. Good luck, Gus!
