Wrapping the Header starting direct at the cylinder moves power curve higher in the rev band, as several times written here. But it has also an unwanted effect. I think you will gain not much to nothing from that.
The most important thing you want to cool is the cylinder head. Coming a near as possible to the spark plug is a good thing.

I allways have to scratch my head if thinking to long about that.
My understanding is steeper angles suck more so more fresh mixture get's out of the Ex. So less cooling and the returning gasses are hotter during the time spend in the Ex Duct and Header.

What is the end diameter of your pipe before muffler?

You can often reuse gaskets if you put a little paint or Copper spray on it.
If your heads sit well on your cylinders this should work
After warming it up the first time put a little bit more torque on it and it should seal proper

Clean Carb Bowl and look if there is something in your float valve.
Look at the level you have in your carbs.
Bowl removed hold it upside down. The tongues should be parallel with your carb where the bowl seals.

All things you described and what I can see in the map sounds good. Exhaust has been opened a couple mm on the bore side and not shown here but on the exhaust flange side it measures 39mm wide and 36.5 height, so a slight oval shape to it. If I look at you Cylinder I don't like the knife edge on the Divider, better get it more round.
The transition from the liner to the Transfers should also ideal be round even square is better than sharp

In my experience there are boost bottle that do harm the power output. With a crossover you have not much volume that is involved in the process of flowing mixture from one side to the other. Hello, using RZ Reeds in LC or Aircooled bikes makes sense,if you have altered your cylinders and everything works togeter. A set of good pipse with the reeds are very useful. Some well respected tuners like Ed Erlenbach say changing Reeds, from LC or Aircooled, to RZ do not help much. I never teste...
